They did that with scientology only after 4chan had previously made it safe for them to do so, 4chan was also responsible for making scientology topical at the time, when scientology was a large and powerful organization south park would never have dared to say anything about them. Muslims only attack the poor public people, so the makers of south park had no reason to feel shy about making and episode about Islam.
