When a ship is "flyong" due to refraction you can alter its perceived height by sitting and standing as you observe the ship in the distance. Also the ship would move at the same speed as your movement up and down. This doesn't happen at all when a ship sails over the horizon. Nice try, but I actually pay attention to my surroundings.

The fact is that whenever you look at a ship, you are looking at the light reflecting off of it, and that light has to travel through air (gasses) before it reaches your eyes. And light refracts when travelling through different densities of air.

The light reflecting off of the ship can be refracted upwards, making the ship appear to fly, or the light can be refracted down making the ship appear to sink.
Just because the Earth looks flat, that doesn't mean it's flat.
Just because the ship looks like it drops over the horizon doesn't mean the Earth is round.
What you see looking through various densities of gasses and out into the ocean can not be used as a way of determining the Earth's shape.
