The ark is not full of demons. It is full of the direct light (ohr) of God. It was given to the Jews as a weapon. It is believed by all Abrahamic faiths that such direct contact with the light of God is deadly, and each tradition has its own ways and stories for depicting this 'kiss of death'. Even the Christian tradition depicts the highest order of angels as existing within a radiant fire - they're literally on fire. The men in Indiana Jones are killed by looking into it for their lack of humility and for disobedience to the Law - every facet of the ark and its handling was strictly law-governed. This theme of humility is reiterated in the last crusade, when Indiana avoids the saw blades by kneeling penitently. Humility before God is communicated in both films, using both the ark and the grail...if you didn't select the 'humble' grail, you were smote dead right there.
More simply, these are two symbols, having high contrast, of God's wrath and God's mercy. God can annihilate you, just like that, or God can preserve you forever, just like that.

If the grail vs the ark are representative of the different cultures that characterize themselves by the two respective symbols: the covenant of the ark (talmudic judaism) vs the covenant of Christ (christianity), we have to appreciate the fact that the two cultures depict completely different gods. If we look solely from a christian perspective, sure the ark also represents a part of the continuity of christian history. But if we step back and appreciate these items as commentaries on the two completely different modern cultures, the ark has a more sinister undertone and still speaks to the fact that the ark leads to death.
If I'm remembering correctly, the ark of the covenant wasn't about the light of God, it was literally about the stone tablets by Moses that had the rules for the old testament covenant that were put into a vessel. I don't recall if it was the broken tablets or the whole tablets placed into the box. But it's the reason dust from stone was depicted in the box in the film.
The commentary is still that the old covenant leads to death and the new covenant (which is hidden in plain sight among many pretenders) is the way to life.

I'd agree: Christianity and Judaism are two fundamentally different belief systems. Christianity is in something of a predicament because of its historical dependence upon the Jewish prophetic tradition. Theologically the two faiths are very different things.
As far as the ark, it is a complex object. It was a forerunner of the Jewish temple and could stand in as a symbol for God the father, since the cloud that represented God gathered over the ark when it was in the tabernacle. The high priest would sprinkle the blood of a sacrificial animal at the altar before the ark to atone for the sins of the Jewish people. That is basically the exact type for the image of Jesus being sacrificed and ascended to the throne of God.
If we take the ark only in terms of its militaristic aspect, then yes the God of Israel looks like a quite violent and wrathful God, whereas the figure of Jesus is symbolic of God's mercy. I won't deny the kind of narrative appeal of Christianity - all along the angry God has planned to sacrifice himself as the final sacrifice for the forgiveness of all mankind.
Unfortunately, this idea was unknown to the Jews and this understanding of God is utterly different than theirs. I'd agree that the ark taken against the grail - by themselves - gives a more sinister undertone, since the one was a weapon and the other a symbol of pure grace.
