It's the same ending told from different perspectives. But I prefer the original TV ending, too. (There's also a Director's Cut TV ending.)

The first time I saw it, I barely understood what was going on, which had to do with the fact that I watched the original with English subtitles. English being a language I didn't speak at the time, so I looked up every word I didn't know, which was every word. I swear I looked up the world 'ceiling' way too often watching Evangelion.

More like an artificial womb that gets filled with some liquid. I never really understood how they fit the dead mothers of the pilots into the EVAs, though.

No, Shinjis mother is in the EVA. Rei isn't exactly a clone of his mother, but a mix of his mother and an angel. That's why she can pilot unit 01. It's also why only children with dead mothers can pilot EVAs.

Though, I'm not entirely sure if the mothers are even dead or just got sucked in like Shinji during the TV series, where he disappeared inside the EVA.

Only watching the series is enough, though it's not exactly made obvious. Just how it's not made obvious how Rei continues to die only to be replaced with a new clone each time.

Anime doesn't have unique things, to be honest. It's all very derivative. I mean, so are games and movies. If it works, it will be copied. What's maybe special about anime is that it's also very incestuous, meaning anime will usually copy things from other anime.
