The inverted cross is known as the Petrine Cross, aka St. Peter's Cross. He was sentenced to be crucified, but requested to be crucified upside-down, to make a point that the values of those crucifying him were inverted.
It makes sense that the Papacy would use it, given that a Pope is also known as a successor to St. Peter. The Petrine Cross has been a Christian symbol almost as long as Christianity has been around.
